There are a number of airlines which fly from New York airports to Kuala Lumpur, from which you can take a connecting flight on to Brunei, although these flights are usually partnered flights and might be harder to find.
American Airlines flies from JFK to Kuala Lumpur via Hong Kong for as low as USD$1000 if booked early enough. Alternatively, try your luck online or contact your local travel agent.
